I picked up a Lews ProSP reel but looking at the spool I am asking myself, how do I spool line on it? It has a groove so the line and knot isn't sticking out but the holes with the material in the middle is throwing me off. Specifically what is the ideal way to knot the line? Do I try to get the line around the material in the hole?

The holes provide a larger recess for the knot. 

This photo includes a mono anchor to braid.

It helps the knot sit more low profile to achieve more even line lay and avoids slippage. Any knot will work fine, I like a loop knot and turn it into a slip knot.
