lets start by saying I have no power in my garage (apartments suck). I have 3 batteries in my boat so I bought a promariner prosport 3 bank charger. my question is the battery i run my lights with is at full charge but my two trolling motor batteries are dead can I just hook up the two batteries to the charger and leave the other bank empty or do I have to lug all three batteries up stairs every time I need to charge?

Each bank of your 3 bank battery charger is a separate charger independent of each other. Just keep the unused wires from touching each other, any of the others, and shorting out on some conductive surface. Is the garage too far or so disconnected from the apartment to run an extension cord?

My garage is seriously like a quarter of a mile from my actual apt. i live in a large complex. I drive to get to my garage lol. I really only use it for the boat and all my hunting/fishing stuff. i am on the second floor and carrying 3 70 lb batteries sucks! I hope to buy a house in the next year or so which is why I bought an on board so when I move i am set.

Do you atleast have light in your garage. You can purchase a adapter that will screw into your light socket and give you an outlet if you do.

Even if it is a florescent it has the right power going to it.  Remove the light fixture and install a light and outlet combo. White to white black to black.  Be sure to turn off the light switch first.
